Notes:

The items that the steamworks request can all be purchased from Rylin Coil in Ak'Anon as well as in Abysmal Sea.

Spy MK-IV is found on the east edge of ground level in Beza.
Spy MK-V is found at the far north edge of the ground level in Zeka. A roaming mob passes close, so be careful.
Spy MK-I is found right at the S.H.I.P. zone in.
Spy MK-VI is found near the S.H.I.P. zone line, on the west side of Fortress Mechanotus.
In the Steam Factory head to the power station (the 4 round rooms on east side). Walking around in the NW of the 4 rooms will trigger Mk-VII to spawn, guarded by 2 yellow con gnomes. Kill the gnomes and the Spy will escape. Go back to the NW room where you originally spawned him to trigger final step.
